How to Clean Up Messy QuickBooks Online Records: A Step-by-Step Guide

How to Clean Up Messy QuickBooks Online Records: A Step-by-Step Guide

Messy QuickBooks Online files are common: bank feeds connected months after the business opened, transactions accepted without review, invoices never matched to payments, and an “Uncategorized Expense” balance nobody can explain. The good news is that most files can be repaired without starting over. This guide walks through the order we use when cleaning up QuickBooks Online records for US and Canadian small businesses.

Before you start: export key reports (Balance Sheet, Profit and Loss, A/R and A/P aging, and Reconciliation reports) as of today. If anything goes wrong, you have a record of where you started. If your CPA has already filed returns using these numbers, talk to them before changing closed periods.

Step 1: Decide the cleanup period

Identify the last date your books were reliable — usually the last period your accountant reviewed or the last bank reconciliation that still balances. Everything after that date is in scope. If no period is reliable, start from the beginning of the current fiscal year and confirm the opening balances with your CPA.

Step 2: Gather statements

Collect every month-end statement for the cleanup period: bank accounts, credit cards, loans and lines of credit, and payment processors (Stripe, PayPal, Square, Shopify Payments). Reconciliation is impossible without them.

Step 3: Review the chart of accounts

A cluttered chart of accounts makes every later step harder. Look for duplicate accounts (“Office Supplies” and “Office supplies & software”), accounts nobody uses, and expense accounts that are too vague to be useful. Merge or make inactive the ones you don’t need. Aim for a structure that produces a readable P&L.

Step 4: Fix the bank feed queue

In Banking (or Transactions → Bank transactions), work through the For review tab. For each transaction:

  • Match it if the transaction already exists in QuickBooks (an expense, bill payment, deposit or invoice payment you entered manually).
  • Categorize and add it only if it doesn’t exist yet.
  • Exclude it if it’s a genuine duplicate download or doesn’t belong in this file.

Also review bank rules and turn off any that are coding transactions incorrectly.

Step 5: Find and remove duplicates

Duplicates are the most common reason a reconciliation won’t balance. Run a Transaction Detail by Account report for the bank account, sort by amount and date, and look for identical pairs. Our dedicated guide explains how to find and fix duplicate transactions in QuickBooks Online.

Step 6: Reconcile month by month

Starting with the earliest unreconciled month, reconcile each account to its statement ending balance. Don’t skip ahead: an error in March will carry into April. If the opening balance on the reconciliation screen doesn’t match the prior statement’s ending balance, a previously reconciled transaction has been changed or deleted — investigate that first. See how to reconcile bank accounts in QuickBooks Online.

Step 7: Clear Uncategorized, Suspense and Undeposited Funds

  • Uncategorized Income/Expense and Ask My Accountant: recategorize each item using receipts, invoices or the owner’s answers.
  • Undeposited Funds (Payments to deposit): old balances usually mean customer payments were recorded but never grouped into the bank deposit — so the deposit was added again from the bank feed as income. Match the payments to the actual deposits and remove the duplicate income.
  • Payment-processor clearing accounts: each payout should bring the account back to zero. A growing balance means fees, refunds or payouts are missing.

Step 8: Clean up receivables and payables

Run the A/R Aging Detail and A/P Aging Detail reports. Old open invoices and bills usually fall into three groups: paid but not applied (apply the payment), duplicates (void or delete), or genuinely unpaid (follow up). Read more in accounts receivable aging explained.

Step 9: Review the balance sheet

Tie every balance sheet account to supporting documents: loan balances to lender statements, credit cards to card statements, sales tax or GST/HST payable to filings, and equity to the prior year’s accountant-reviewed figures. Negative balances in asset or liability accounts are a red flag.

Step 10: Document and lock

Keep a list of every adjustment you made and why. Once your CPA or accountant agrees with the cleaned-up figures, set a closing date (Settings → Account and settings → Advanced → Accounting) with a password, so prior periods can’t be changed accidentally.

When to get help

Do-it-yourself cleanup works for a few months of transactions. If you’re facing a year or more, multiple bank accounts, e-commerce payouts or inventory, a professional cleanup is usually faster and cheaper than the time it takes to learn the fixes.
