How to Find and Fix Duplicate Transactions in QuickBooks Online

Duplicate transactions are one of the most common problems we find in QuickBooks Online files. They inflate expenses or income, make bank balances look wrong and stop reconciliations from balancing. This guide explains why duplicates happen, how to find them quickly, and how to remove them safely.
Why duplicates happen
- Adding instead of matching. You record an expense, bill payment or customer payment manually, and later the same transaction arrives in the bank feed. If you choose Add instead of Match, QuickBooks now has two copies.
- Reconnecting a bank feed. Disconnecting and reconnecting an account, or connecting the same account twice, can re-download transactions you’ve already accepted.
- Manual uploads. Importing a CSV or bank file for a date range that overlaps what the feed already downloaded.
- App integrations. A payment app, e-commerce connector or receipt tool posts a transaction that the bank feed later adds again.
- Deposits recorded twice. A customer payment is recorded against an invoice (sitting in Undeposited Funds / Payments to deposit), then the bank deposit is added from the feed as new income.
Signs you have duplicates
- The QuickBooks bank balance is higher or lower than the statement by an amount that matches one or more transactions.
- The reconciliation difference never reaches zero.
- Expenses or income look unusually high for a month.
- Undeposited Funds or Payments to deposit carries an old balance.
- Vendors show two identical payments on the same day.
How to find duplicates in QuickBooks Online
1. Use the account register
Open the Chart of Accounts, select View register for the bank or credit card account, filter to the month in question and sort by amount. Identical amounts on the same or nearby dates are your first candidates.
2. Run Transaction Detail by Account
Go to Reports and run Transaction Detail by Account for the period, filtered to the bank account. Customize it to show payee, amount and transaction type, then sort by amount. Exporting to a spreadsheet makes it easy to flag exact matches.
3. Compare against the statement during reconciliation
On the reconcile screen, anything that would need to be ticked twice to match a single statement line is a duplicate. Leave it unticked and investigate.
4. Check Undeposited Funds
Run a report on Undeposited Funds (or Payments to deposit). Old customer payments that were never deposited often mean the bank deposit was added separately as income — a classic duplicate.
Is it really a duplicate?
Before deleting anything, confirm against the bank statement. Two identical charges can be legitimate: two subscription seats, two purchases from the same supplier, or a split shipment. A real duplicate appears twice in QuickBooks but once on the statement.
How to fix duplicates safely
- Keep the right copy. If one copy is linked to a bill, invoice or receipt, keep that one — it carries the supporting detail.
- Delete or void the extra copy. Delete duplicates created by bank-feed additions. If the duplicate has already been reconciled, be careful: changing a reconciled transaction changes past reconciliations. Note what you changed.
- Undo instead of delete for feed items. For a transaction added from the bank feed by mistake, you can use Undo in the Categorized/Reviewed tab to send it back to For review, then Match it to the existing record.
- Exclude duplicate downloads. If the feed downloaded the same transaction twice, exclude the extra copy in the For review tab.
- Fix Undeposited Funds. Delete the duplicate deposit income and record a bank deposit that groups the customer payments instead.
- Re-reconcile. After cleanup, the reconciliation should balance to zero.
How to prevent duplicates
- Always look for a Match suggestion before choosing Add.
- Decide on one source of truth for each transaction type — either manual entry or the bank feed, not both.
- Don’t reconnect bank feeds without checking the download date range.
- Review integrations: make sure the bank feed and your apps aren’t both posting the same payouts.
- Reconcile every month so duplicates are caught while they’re still easy to trace.
