The best ecommerce accounting software is not a single app. Shopify, Amazon, Stripe, PayPal, inventory, payroll, and bank activity create different parts of the financial record. A reliable stack connects those systems without duplicating sales or flooding the general ledger with thousands of order-level entries.

This guide shows how U.S. e-commerce brands can build a practical 2026 accounting stack around QuickBooks Online or Xero.

1. General ledger: QuickBooks Online or Xero

Your accounting platform is the financial system of record. It should hold the chart of accounts, bank reconciliations, accounts payable, balance sheet, profit and loss statement, and month-end adjustments.

  • QuickBooks Online is often the natural choice for U.S. small businesses, especially when the CPA, payroll system, or existing workflows already use Intuit products. Higher tiers support features such as inventory and project profitability.
